 The main thing was that Phazon was spread on the planets of very religious aliens, and went on to infect their bodies in ways that could be interpreted as paralleling sins. The game does have several overtly religious temple levels, with lots of symbolism, and is one of the most subtle games out there, so it's difficult to prove anything on this topic. I don't know who came up with the idea, but I do remember it mentioning several known Christians on the development team.
