RU-486 isn't usually called the morning after pill in the US. When people refer to the "morning after pill", they generally are talking about Plan B One Step, which contains high doses of levonorgestrel (synthetic progestogen), which prevents the egg from implanting in the uterine wall, and stops pregnancy from happening, by not letting the egg implant in the uterine wall. That's why it's called the "morning after pill", because if it's taken after pregnancy starts, it won't have any effect. RU-486 works differently, and even though it can be used as contraception, it's more common use is to actually abort pregnancies, by shutting down the woman's progesterone production. Since the fetus needs its mother's progesterone for the first 9 weeks of pregnancy, before it can produce its own, the fetus dies.
